Add more detailed operation instructions

@amcmahonBNL We need to complete the documentation and include some instructions on how to run the code. Also, I would like us to add some example data and example processed results (for that example data) so end users can compare results. Also, we should try to build some build tests to check code changes.

@alistairrogers any other thoughts on what might be needed?
