Thanks for the report.
I'm using Cura 5.9.0 with my Ender 3 Pro active and running Win10Pro. I didn't have any trouble slicing all the parts at once.

Right after Cura quits slicing, use the "Help | Export file for Technical Support" command. Zip the 3mf file and post the zip folder here. It will contain all your settings as well as the Cura.log file. Maybe the log will show something.
