When running the modelBasedQCPlots function, the output is missing the protein names in the title, so eg instead of "Normal Q−Q Plot ( A2AAJ9 )" it now says "Normal Q−Q Plot ( )". The plots themselves are still the same however.

Regarding MSstatsPTM, please either use the google group https://groups.google.com/u/2/g/msstats or leave an issue at Vitek-Lab/MSstatsPTM.

Hi,

apologies for a long delay, I wasn't able to reproduce the issue. Is this still occurring? What is the input which.Protein parameter?
