Random initial conditions in ensemble_run

This is not strictly a bug, but rather a conceptual problem. When intitial conditions are being set with "scatter" in the model, it is expected by the user that each trajectory will have molecules randomly distributed. But since we do not rebuild the input file for each trajectories, all of them will start with the same state.
