In Part1.ipynb there is a reference to a data directory and a call to load a .pkl file:
raw_data_dir = '/data/raw'
# [...]
# load the data from the pickle file
with open(os.path.join(raw_data_dir,"ISMB_TCGA_GE.pkl"), 'rb') as file:
data = pickle.load(file)
But this file isn't found in the repository. There's a link to the data source (https://portal.gdc.cancer.gov/projects/TCGA-LUAD) where I guess we could recreate it - but perhaps a sentence or two describing that would be helpful so we can be sure to create it exactly as it would be in the tutorial. Otherwise the tutorial is failing at this first step. Alternatively, is it possible to include the data in the repository?
(BTW, I was at the ISMB2024 tutorial and enjoyed it very much).
