…esn't totally fixes ccdc-opensource#58 but improves it somewhat. There doesn't seem to be any consistent ways to check for disorder in the different structure files supported.

I fixed some of the git history problems such as separating the changes on error handling in a separate commit and removing the part about forcing 3d structures presence in input files. Will investigate a way to better validate input files that is compatible with every supported one.
