A section on annotating pdfs is missing, IMHO, which is a major omission given its importance during study. A good pdf reader gathers, for example, highlighted passages in a note stream in a separate window (regardless of how the passage was highlighted in the first place).
For Mac, I recommend the (commercial) app Highlights in this respect.
