Are you referring to it in

• the dockerfile?
  for eg

- RUN cd /home/karnada/octopus-examples/h-atom && octopus
+ RUN cd /home/$USER/octopus-examples/h-atom && octopus

• or in the Makefile?

The dockerfile one I actually did modify after a suggestion from Heiko, but forgot to push it.

I meant in the dockerfile. And I meant to substitute the string "/home/karnada" with "/home/user" - just to indicate that this is the user directory (whereas "karnada" would not make sense to people who do not know that this is your user name).
