Like other users, I have issues with setting up mysql which is none trivial. I am running funannotate update on a cluster and have no root priviledges. The option "--pasa_db mysql" causes pasa to crash both with conda install and docker install.
To make the lives of cluster users easier, might I suggest to optionally split the funannotate update into 3 steps ? One could then run steps up to trinity on several CPUs, then step PASA on 1 CPU, and finally, finish on several CPUs? Since I am running funannotate on a cluster I am blocking many CPUs for nothing in the time PASA runs and those options could be a solution.
It's just an idea.
