Some discussions over in tskit highlighted the possibility of zero-poidy individuals, which I wanted to check how we deal with. Basically I think we're doing the right thing, but other VCF parsers aren't happy with the output. I'll open an issue to track how to deal with this.
Also fixed a bug in the defaults for no-phasing information.
